Q: why aren't the string holes drilled all the way through?

If you unscrew the locking knobs you will see that the string holes are in fact drilled all the way through.

Q: Are these supposed to be installed on a specific side? The way I installed mine the peg turns the wrong direction. If so how are they noted?

You installed the gears on the wrong side of the head stock

I put these on my Gibson SG and they were a perfect replacement. I dont own a LP Jr but their stock tuners look exactly the same as my SG. Unless you have a custom headstock, I would say try these. They work well for me.
