Is the middle section compartmentalized? And could I get a folding pod inside that compartment?

It compartmentalised, however I had bought this for my son who had organised his kit extremely well, the trouble was the zip came away from the main body and had to be returned, I actually do not know if a pod would fit but my best guess is yes but you may have to sacrifice something else.

I’ve received my package but the plastic separator inside is broken how do I get a replacement?

contact the seller who you send it to but logically there is no spare part so you will have to return one after returning the defective product

how big are the main compartment and are both of them the same size?

Main compartment is deeper to accomodate the supplied tackle box but the next section up can contain slow moving spares and the top section is rig wallet size.Table is well handy too. NGT have made a great lil piece of kit to be fair.
