If I don't cut holes on the top of the cushion, will that affect the airflow (or ventilation)? I saw some vents on the top of the unit.

We cut a hole On ours too for air flow. Makes nonsense to slap on a solid piece and cover the air flow vent

I don’t have rain gutters, would this protect my ac

It doesn't protect your AC from moisture/water. it does reduce the noise of dripping water or rain.

Doesn't this block the vent though?

No, not at all. It goes on top of the AC and it does make it much much more quiet when it rains. It does not blocked event at all.
